I'm glad to see an update and will post it on the GOG forum's unofficial patch page. However, does this add back the unit limit whose removal reportedly causes crashes in large games?

Yes, v2 did that. v2.1 just changes the bundled text files slightly.

The changelog for v2.1 has been updated to remove three entries that scient accidentally left there from an earlier version of the patch.

These are:

25. **[BUG]** Fixed the CC/BP combat bonus bug.
26. **[BUG][EXPLOIT]** Fixed the AI base trading exploit. (credit to
    kyrub)
27. **[EXPLOIT]** Fixed the energy stockpile exploit. (credit to
    kyrub)

Scient wasn't able to work out what exactly was going on with Kyrub's patch and didn't include Kyrub's code in the end. Induktio went looking for these features and scient confirmed that they were omitted from the public release.
